I take it you haven't played Metal Gear Solid 3: Snake Eater.

A lot of your question is answered in that story arc... it has a lot to do with loyalty and the definition of family and honor vs. what patriotism and the greater good dictate when dealing with self sacrifice.

If you don't know what I'm talking about and you have played Metal Gear Solid 3, you might want to read the backstory for the original Metal Gear on the Nintendo Entertainment System since that's the only other Metal Gear game where Big Boss shows up.

His motives and desire to create an "outer heaven" where mercenaries and soldiers would be treated with the honor and respect are briefly touched on there.
